How exactly can I delete the stale RunAsAccount from CredentialManagerSecureStorage table?

Under "Run As Accounts" you state "You can either ignore the alert (if you close it, it will right back), or you can disable the monitor." - I have another solution which involves deleting stale data from the SQL table - CredentialManagerSecureStorage. You'll have to correlate the accounts actually in use and then run a delete based on the SecureStorageElementID.
